Actually, buses are quite popular in Japan, especially night buses which take you as far as Kyushu (from Tokyo)... they are a very popular option if you want to save some money and travel around in Japan. (If you want faster options you can choose Shinkansen which seems to be the most popular option... plane travel is only popular if you are going to Okinawa or Hokkaido (from Tokyo)).
